Many people have asked me how I do my water and skies...so I will give you some info...
i use many times cloud mats (Bryce) for water then texture them..also for skies..but the use of lights with carefully chosen colors, placed below the waters surface adds dramatic effects to the image..just choose your light, usually the first one on the top row in bryce 5.1, then put a color to it..then place below the surface..
the same with the sky..place a cloud mat (usually sunset, etc) in the sky area...then place lites into that...color the lites however you wish...and voila...you have a colorful sky and colorful water..! then go to pspro or photoshop and use the contrast and lighting that you have available there to increase saturation and clarity,etc...
Hope this helps..if I havent explained very well..then let me know and I will try to explain better!
